Can one DirectAudit Collector be used for two separate domains? 

Yes, one collector can be used and can serve machines from different domains within the same forest but not from different forests.
Depending on the size and distribution of your Active Directory site, an audit store might cover an entire site or specific subnet segments. If you have a large, widely distributed site, you should consider network connectivity and latency issues in determining which subnets each audit store should serve. In addition,collectors should always be placed in the same site as the agents from which they receive data. Collectors and agents must always be in the same Active Directory forest.
